Rebuilding a Cub Cadet 125. Basically replaced the electrical system and got it running last night but the battery is not charging. Where should I start?

Check the voltage coming out of the starter/generator at full throttle. If it's less than 14 volts, there's the problem. If its at that or above, then move on to the voltage regulator.
 
With the engine running about half speed I’m only getting under 1 volt from the F terminal with my meter. Red probe on F terminal and black probe to ground. Voltage regulator is brand new.

There are different variants of the voltage regulator. Be certain which one you have.

In the faq there's a whole testing breakdown on the starter-generator. Check the details, my memory isn't perfect, but briefly shorting the F terminal on the starter-generator to ground, at full throttle, should produce more than about 16-18 volts at the A terminal. If yes, wiring issue (old wires) if no, internal issue.
